Yes, but they should be mostly on par, with AMD video chipsets performing a little bit worse than their Windows numbers.
Here are some benchmarks from last October that compare the performance between operating systems for quite a few cards: http://www.phoronix.com/scan.php?page=article&item=gpus_windows81_ubuntu&num=1. AMD has put out at least one updated driver to address some of the Linux performance issues since then, though.
