Motherboard is a Gigabyte GA-MA69G-S3H3.
Any problem with plugging in a usb device (laptop cooler) to my desktop usb port, and letting it run 24/7, even when I turn off my desktop? The cooler runs fine when I plug it in now (& the desktop is currently shut down- off, not hibernating), but I did not know about any long term concerns.

You should be fine. Your power supply is sending power to your motherboard all the time even if the PC is off so its not doing anything abnormal keeping a USB port powered.
